    If I remember the first movie right, that can be summed up as a retcon. It was rather clearly stated that the aliens in Independence Day move from planet to planet, exterminating the indigenous population and then harvesting the entire planet's remains in a genocidic nomad manner.

    While it's very likely they weren't the only "fleet", they weren't scout like at all. A more sensical reason for a sequel (besides cashing in on a long awaited followup to a good movie) would be some kind of a revenge plot...cliche as it is. Or perhaps "checking up" on the progress like with the Xorda's return in the old Archie Sonic Comics.

    It looks like it's a much larger/more powerful force in this one. Maybe scout is the wrong word, perhaps colonizers, who go in advance of the main body of the species to prepare the planet for take over. The main body of the species stays behind for a couple decades, depleting the resources completely, then move on to the colonized planet. After so many tries, they would have gotten it down to where they knew how long it took to prepare the planet in question, never considering the advance force would be defeated.

    He's not in the movie! The official timeline says he was killed in a test flight of one of the first advanced hybrid fighters they developed based on alien technology.

    The real explanation is a little more plausible. He was originally scheduled to return, and the movie would have a father/son plot. You see the young black actor Jessie usher there, who may or may not be playing the son of Smith's character. But before this began production, After Earth happened, and Will Smith wasn't too eager to jump into a father/son sci-fi movie a few short years after his last attempt to do that was a colossal bomb. He's also kinda tired of sequels, last movie he did was Men in Black 3 as far as I can remember. Looks to me like he spent the time working on a movie about the cover-up of football-related head injuries called Concussion. I'm sure he felt a lot better about telling a story we need to get out there than he would have about jumping into another sequel from another hit-and-miss director. Let's keep in mind that Stonewall just bombed horribly as well. Roland Emmerich is not always great to have on your resume.
